The algorithm works as follows:
(a) Compute multiple alignments using various sequence comparison programs such as the Needleman-Wunsch algorithm, the Smith-Waterman algorithm, the heuristic algorithm from Markowitz, etc.
(b) Draw a dot plot for each of the sequences. The dots are aligned with a window size equal to the size of the alignment. For example, if the window size is 3, then the dots are aligned with 3 nucleotides, one nucleotide or a pair of bases at a time. If the window size is 7, then the dots are aligned with 7 nucleotides or a pair of bases. When the window size is larger than the size of the alignment, there will be a gap at the end of the dot plot.
(c) Merge all the dot plots into one single dot plot, removing the gaps.
(d) Repeat steps (a)-(c) until all sequences are aligned.

However, if your sequences have any number of characters, then the result would be a two-dimensional plot with different number of dots corresponding to the number of characters in each sequence.
