– (1) In the view of the model, there is a biological unit that shares the same genetic material and are each independent of the other.
– (2) If the biological unit starts to activate the genetic material, then it is captured as an event.
– (3) For a given biological unit, only one input event is allowed to activate its genetic material, which is activated.
– (4) The biological unit will not reactivate the genetic material once it is captured.
– (5) Based on the input events, the event will be passed to the rule construct. The rules can be active or passive. If the active rules pass, then it will be recorded as an input event for the simulation.
– (6) An active rule is set to pass, if at least one of its conditional rule is satisfied.
– (7) The rules are strictly ordered based on their precedence. The input events will pass from the most to the least precedence rules. If it fails, it will pass to the next rule, and so on.
– (8) The output event of a rule, if any, will be passed to the next rule.
BioNetGen is a tool for simulating, analyzing, and debugging the biological networks, through which the model is expressed in terms of the rules.
In the context of the current model, the BioNetGen „Rules“ are analogous to the „Anatomical Rules“ in that they are used to specify the characteristics of the model’s anatomical units that are governed by the genetic regulatory mechanism.

Command Line Options (available at the entry to the application):
In the options window, you can see that the user has options like the length of the sub-network of the model, the destination directory where the models should be stored, the access level of the models, the sub-network of the model and an advanced option to simulate a model with the host restrictions, (traffic protection, i.e. firewall, etc.)
The command for simulating a model is:
NOTE: This command is for the most recent version of RuleBender for Mac OS X. The Windows version is simulating a model with the source restriction instead of the destination restriction. The Windows command is:
[Optional] -hostRes [r|R|r or R for all hosts/sub-networks]
-hostRestriction is the setting for the destination restriction, i.e. the setting for the location where the files will be stored after the simulation. With the default setting the software will simulate the model and store the results on the desktop. But you can specify to store the results in a location of your choice. e.g: if you store the results on the desktop, you need to use the -hostRestriction parameter.
